Somatic Variant Calling in Tumor–Normal Whole Exome Sequencing Data
Developed a complete Snakemake-based variant calling workflow for tumor–normal whole exome sequencing data, implementing BWA-MEM alignment, duplicate marking, base quality score recalibration (BQSR), and somatic mutation detection using GATK Mutect2. Generated high-confidence VCF and MAF files and performed downstream mutation analysis using maftools and TCGA reference cohorts for comparison. Evaluated tumor cellularity, coverage metrics, and driver mutations, and produced mutation summaries and lollipop plots to characterize the mutational landscape of the cohort.
Multi-omics Analysis of Salt Sensitivity in Hypertension
Conducted an integrated RNA-seq and ATAC-seq analysis on paired high-salt and normal-salt immune cell samples to investigate the epigenetic and transcriptional mechanisms underlying salt-sensitive hypertension. Built a reproducible bioinformatics pipeline including FastQC, fastp, BWA, GATK, MultiQC, and DESeq2 to perform quality control, alignment, differential expression, and exploratory analyses (PCA, heatmaps, clustering). Identified inflammatory and immune-related pathways associated with IsoLG-mediated histone modifications and NLRP3 inflammasome activation, and generated publication-style visualizations and pathway summaries for final presentation.
Photocatalytic Degradation of Carcinogenic Dyes using Biogenic Zinc Oxide Nanoparticles
M.S. Ramaiah Institute of Technology | Semester VIII
I. Synthesized ZnO Nanoparticles using a Biogenic precipitation method from Pomegranate and
Mosambi peels and characterized them using SEM and TEM techniques.
II. Investigated photocatalytic efficiency of ZnO Nanoparticles in degrading carcinogenic dyes
(Malachite Green) under visible light.
III. Evaluated degradation rates by UV-Vis spectrophotometry and analyzed kinetics of dye
breakdown.
IV. Demonstrated the potential of ZnO Nanomaterials for wastewater treatment and environmental
remediation.
Neurotransmitter dynamics and Brainwave correlations: Effects of Calming vs Stressful Auditory Environments on Cognitive performance during gameplay, 05/24/24, 08/24/24, 4, This project was done to explore the impact of auditory environment during gameplay to evaluate cognitive ability while focusing on the interplay between auditory stimulus, neurotransmitter dynamics and brainwave activity.
