T Cell Receptor (TCR) repertoire profiling & Antigen discovery in Sjögren's disease (SjD) - worked on developing a comprehensive pipeline with varied workflows

NextGen sequencing and Analysis

• Generated NGS libraries for TCR deep-sequencing (RNA-seq) in SjD patients
• Collaborated with Bioinformaticians to analyze sequencing data using HPC cluster computing.
• Learned, optimized, and implemented QC, TCR extraction, exploratory analysis, testing hypotheses, data visualization and interpretation of the TCR repertoire
• Developed novel approaches in utilizing TCR-clustering algorithms (viz. GLIPH2) for data analysis, and identified paired pathogenic TCRs triggering autoimmunity in SjD

T Cell screening - Mapping antigenic epitopes

• Utilized molecular cloning & retroviral transduction to generate an efficient and stable in vitro model for expressing pathogenic TCRs in T-Cell hybridomas.
• Designed a screening workflow to stimulate these T cells in a co-culture with APCs and synthetic overlapping peptides
• Developed, optimized, and troubleshot protocols for T cell functional assays to measure immunological response of patient-derived TCRs through ELISPOT

Worked in collaboration with a research clinic and three different teams to consolidate resources and data for well-rounded results

• Reviewed, edited, and provided on-time delivery of manuscripts (Life Sciences) to clients ensuring all editorial requirements are met

• Worked towards identification of potential candidate proteins for diagnosis of Scrub Typhus in collaboration with microbiologists
• Performed molecular docking and simulation (GROMACS software) to evaluate stability of antigen-antibody complexes
• Standardized PCR conditions for a reproducible diagnostic protocol
