Publications

  • Genomics and epigenetics guided identification of tissue-specific genomic safe harbors, Shrestha, D., Bag, A., Wu, R. et al., Genome Biol, 23, 199, 2022, https://doi.org/10.1186/s13059-022-02770-3

Contribution: I primarily focused on developing a pipeline using Python to filter various genomic parameters for

identifying GSH sites. Additionally, I collected and curated data from public resources necessary for the

project. Besides that, I was also responsible for analyzing RNA-Seq data and contributing significantly to

drafting the manuscript

  • Transcription factor 4 is a key mediator of oncogenesis in neuroblastoma by promoting myc activity, Aljouda, N. A., Shrestha, D., DeVaux, C., Olsen, R. R., Alleboina, S., Walker, M., Cheng, Y., & Freeman, K., Molecular Oncology, 2024, https://doi.org/10.1002/1878-0261.13714

Contribution: My primary responsibility in this project involved processing and analyzing NGS data, including

RNA-Seq, ATAC-Seq, and ChIP-Seq, along with data management and visualization. I also contributed in

writing specific sections regarding data analysis of the methods of the manuscript.

  • Dynamic CTCF binding directly mediates interactions among cis-regulatory elements essential for hematopoiesis, Qi, Q., Cheng, L., Tang, X., He, Y., Li, Y., Yee, T., Shrestha, D., Feng, R., Xu, P., Zhou, X., Pruett-Miller, S., Hardison, R. Contribution: My role in this project mainly focused on motif sequence analysis and data visualization and

representation.

Manuscript in preparation

Genome-wide identification and characterization of insulator elements, Qian Q., Shrestha D., Minzhang Z., Zhijun M., Tang X., Sheng Z., Cheng Y.

Contribution: I mainly focused on the processing and analysis of NGS data such as ATAC-Seq, ChIP-

Seq, PRO-Seq etc. Additionally, I also played a key role in training machine learning regression models

using Scikit-learn. I was also responsible for collecting and cleaning data from public resources, managing

and visualizing data. Currently, I am working on manuscript preparation.
